I converted the PDF Inkscape generated back to an SVG and simplified it a bit to see what it did.
It seems it simply splits the border and the content and then applies the transparency after that.
It first shows the shape without border in full opacity.
Then over that the border without fill in full opacity, so that there is no overlapping like in your version.
Then it applies the transparency to the result, in the back-converted SVG it is a mask with a filter with an feColorMatrix.
